See here that blue has cubes in row 1 & row 2, but not row 3. Should have -2 points at the end of the game.
Green only has a cube in row one. Should have -4 points at end of game.

Based on that, 1 point was the correct total for you. Or did I miss something in the log?

Move 85/game end: FreakinFred is absent in 1 level, loses 2 vp
Move 85/game end: parsonii is absent in 2 levels, loses 4 vp
Total cathedral vp for parsonii = 1 - 4 = -3
Total cathedral vp for FreakinFred = 1 + 1 - 2 = 0
So I think your totals are correct as well.
Move 47: Construct 2 cubes in cathedral, gain 2 vp
Move 100: Construct 1 cube in cathedral, gain 1 vp
Move 114: Construct 3 cubes in cathedral, gain 3 vp
So that is 6 cubes total. In the replay, at the end of the game I see your 6 white cubes in the cathedral. Since you have at least 1 cube on each level, you did not lose any points at the end of the game from that. So +6 for cathedral points seems correct.
I think the confusion is that the disc in your sector in the middle is beige, and so are your workers, so you expect your cubes to be beige as well.
To make matters moire confusing, the neutral cubes in the cathedral are dark grey, but the neutral meeples in the buildings are light grey (almost white).
In any case, this is definitely a separate issue from what this bug is reporting. I will search to see if there is already a bug open for this color mish-mash. If there is not one already open, I will open one to document that problem.

I read in rules that Heresy card should decrease influence points, not victory points.
